The key was to the grotto. Marie Laure pressed it into his hand at their parting and he must have gone back to retrieve whatever she threw into the sea.
When Marie left Werner, she pressed the key into his hand. She may have wanted him to protect himself by finding the stone. He chose to remove the stone from the house.
