So yea just ask question about quotes that didn't make sense, jokes you didn't get, or what was going on in the book in general
And hopefully we can answer them XD

What does this mean o.O

Think of it as a circle split into two halves. He thinks he very funny (full circle) but someone says if he was half as funny as he thought he was (half a circle) he'd be twice as funny as he actually is (empty circle) It means he's not funny at all.

So, I'm not that far through CoB yet and I don't know if this is something that is answered later or that I simply missed, but.....Alec, Max, & Izzy's parents head the New York institute, right? Were they already the heads of the institute prior to being exiled? If they weren't, why would the clave entrust them with such a position? And why are they still entrusted to be ambassadors? (Is it just so the clave is putting more pressure on them to be on their best behaviour & is able to observe their actions more?)

Also, do Alec & Isabelle know that they are living in exile?

It is something you find out later in the books, I'm pretty sure (like when Robert and Maryes come into play), but basically what happened was that at the time the circle was formed with valentine, they had Alec... So since there was a child involved they got it off easy...
Thus they were given the New York institute to run afterwords as 'punishment'... An like you said earlier so they could be watched more closer :)

And yes... Alec and Izzy do know... Robert and Maryse actually aren't living in exile anymore I think, they got off for good behaviours more so Hodge is...

In City of Lost Souls Isabelle was talking about how Clary got here mothers green eyes and how she wishes like Clary that she got both her parents blue ones but instead she's stuck with these black ones. OMG!!! I'm not very good at genes and stuff but I know that 2 people with blue eyes can not have a dark eyed kid. Her dad has a history of cheating so is it possible that Isabelle is not really her moms (Sorry don't know the names). But there is multiple times where people say that Isabelle looks like her mother. So is it possible that her mom also cheated??

In the scene in Clockwork Princess where Sophie and Jem are talking about Will being in love with Tessa, Sophie gives this look when it's brought up whether or not Tessa is in love with Will too and Jem asks her if it's true from the look she just gave (that's not exactly what he says, but i don't have the book rn). Then in the next scene with them, Charlotte comes in and notes that Sophie looks upset or doesn't look right or something. So, did Sophie tell Jem that Tessa is in love with Will too????? I really don't what to think

I'm not sure. Jem was dying, so it makes perfect sense for her to be upset.

When I first read TMI, the Clave wasn't explained thoroughly enough for me, so I read the series having no real Intel on who they were. Everything made sense when I read Clockwork Angel, though.

I don't understand in CoHF why Magnus didn't just say how he restored a little of simon's memory, and why Alec didn't wanna hear it

It doesn't mention how in the book but I remember in the movie Jace said he knew when her birthday was when he was doing research on her.

It does say it in the book I think.

One thing I never understood is why Henry and Charlotte's children have her last name instead of his. I'm not bothered by it at all, it's just that I don't know how it came to be, and why, especially in those times, and while they were still married.

Never mind, I did some research and found out it was because she was the Consul. I really like that, tbh!

Yeah in COHF when Tessa gave Clary the shadowhunters codex was the one that Tessa used on TID? And also that quote about love and freedom where is it from? It's from Will? And why didn't Tessa told Clary about will? Why no one mention him?
