I just read this chapter. Can you clear this up for me please:
King Baratheon was going to marry's Eddard's sister, correct?
Who was the other guy in the crypt? (beside Ned's Dad) was it Ned's brother or his uncle?

Yes, Robert Baratheon was going to marry Ned Stark's sister, Lyanna. Ned's father is Rickard Stark and his brother is Brandon Stark. Brandon was going to marry Catelyn but he died before it could happen.

So Greyjoy's Rebellion is a different event than when they went for the throne (and won). How much time passed between the two?

I think they pretty much happened at the same time. Before Aegon conquered all of Westeros, the Iron Islands were a kingdom ruled by the Greyjoys. They'd been secretly wanting to revive their kingdom and go back to the glorious old times (at least from what I gather from the books). So, after Robert's Rebellion, the Greyjoys decided the time had come to strike and used the opportunity to separate themselves from the rest of the Seven Kingdoms. Apparently, that did not work out so well for them. Both of Theon's older brothers were lost in battle and Theon himself becomes a ward to the Starks as reassurance that no such thing will happen again.
About Lyanna: I'm not sure if you really want that answered, or maybe it's a rhetorical questions, so I'll just tag this as a spoiler. I don't know if it technically is, though. (view spoiler)
And yes, he doesn't like her. But oh, well, at least it's mutual.
PS. I just checked and, apparently, Greyjoy's Rebellion started in 289 AC (After the Conquest). The battle at the Trident happened 7 years prior to that, in 282 AC.
