And I know this isn't a book but the movie Below is a great ghost story set on a sub.

Actually, just check out Alistair MacLean he writes a really good story, and I think that in addition to the 2 I linked and the one linked by John (message #4) I think that he has at least 1 or 2 more that might fit your trope.
And of course, there are the books by Clive Cussler most of which are set on ships of one description or another.

War and Remembrance
I recall the youngest son's adventures while serving on a submarine being extremely exciting to read. Of course this wasn't the main theme of the book but the submarine segments certainly had my heart pounding.
