I feel that Batman: White Knight also fits here (Matt, you mentioned it under the Recommended prompt). The story mostly features an apparently converted Joker demonizing Batman in front of the whole of Gotham and doing a good job of it. Everything is good in the end, but the story is really something different even for long-time fans of either character.

Unfollow is an excellent one for this challenge. I actually read it while it was being published monthly and it was a heck of a ride. It definitely put Rob Williams on my personal radar.
