In my case I read two books at the time, and when switching between, Goodreads marked it as read.
What I ended up doing is restarting my kindle (there's an option in device settings), it worked for me, maybe you can try and see if it works, it's not the final solution, because it seems the issue is around for a long time, but maybe as a workaround.
