I think they bonded because Will thought that he and Jem were both cursed. Since Jem was doomed to die, Will let himself become close to him, since Will thought that anyone he was close to would die... Kind of a catch-22 type thing. But it allowed him to have one person to be close with, while Will continued to push everyone else away.
