Yes he is. One interesting thing about Tolkien is he puts in characters who only appear about once, maybe aiding the quest a bit, and then dissapearing from the story. Like, as you said, Tom Bombadil, and Farmer Maggot. It is rather more like real life than having the cjaracters constantly come across each other again.

Not a significant one, too. However, he seems to be present in Arda's creation, and this is puzzling.

Yes... He isn't mentioned in the Silmarillion I think.

No, he isn't. Only says to Frodo something about him being there before the rivers and trees, and how he remembered the first raindrop and the first sprout, among other things.
